change JIRA notification

• removed DEFAULT_PAP_CONFIG_FILE
• just one run_config file DEFAULT_CONFIG_FILE
• --jira input taken during 'eirepeat configure' stage and removed from 'eirepeat run'
• jira id now in DEFAULT_CONFIG_FILE
• JIRA notifications are disabled if no JIRA id is provided or the password file is not accessible
• cleaned jiracomms.py

RED repeats will be enabled only if eirepeat configure is run with --run_red_repeats
RepeatMasker_low logs now write to logs_dir
