This issue applies to the Unity Level Editor project.
Rather than loading content at play time, the Unity tool should have an option to populate offline content (models/prefabs(composites)/cubemaps/textures/etc), which then gets populated into a full level by properly using prefab structures, to better represent any changes.
As a bonus, it'd be nice to have an option to send transform changes back to the COMMANDS.PAK - but that's a bit of a stretch goal.
