Be able to stop GITR and start it up again from a checkpoint.

Define GITR state:

positions.nc <--- state information about the particles. We also need state information from spec.nc and surface.nc - open rather than create if you are starting from a previous checkpoint.
restart machinery - initialize from previous state instead of from scratch
