Currently, the encoder doesn't preserve the original folder structure and puts everything into one output folder, which is inconvenient.

Hi, thanks for your request. This definitely seems feasible to accomplish for a later release, I will link any related development issues/prs to this issue. I'm just spinning back up for development after having been traveling for some time, but I will slate this for the v0.8 release for the time being.
