Question regarding how to run the cocoa method on data

Hi @YPARK,
Thanks for this work, really enjoyed reading the paper. I was looking to apply this method on some data we have, however, I am a little confused with what the sequence of codes I should run on the data. Unfortunately I could not quite decode it by going through the linked RMD files or the codes in R. Can you please let me know, may be for a simulation example, that you have in the R/ folder, how I can perform all the cocoa steps?
