Add MNV annotations to production pipeline #15

In the future, we should run the analysis that Sarah did to find mitochondrial MNVs as part of the standard production pipeline, and annotate the flag on the HT and VCFs.

Determining the new effect will require more work, but we can at least identify the MNV sites and flag as such.
