I was interested in using tensorQTL to compute allele-specific QTLs and was pointed to the tensorQTL implementation of mixQTL by the mixQTL github page ("A computationally efficient GPU-based implementation of mixQTL is embedded in the tensorQTL software").
I looked through this repository in detail but wasn't able to find documentation on how to use the allele-specific expression module. Could you please explain the input format and command-line parameters needed to compute cis-QTLs (nominal and permutation) for allele-specific expression data?
