I'm interested in comparing subgroups across my samples and it's something I've done before using cell fractions from tools like CIBERSORTx. By getting the mean cell fraction across sample groups, I was able to do a comparison between subgroups and even compute for statistical significance and get a p.value.
I realize that ConsensusTME uses NES scores which are comparable across samples.
I'd like to ask if you have any suggestions for comparing subgroups against each other, with something that can give a degree of statistical significance?
It's certainly not as straightforward as my previous method using CIBERSORTx, so I'd like to know if you guys have any ideas...
