I'm not sure about this one, it depends on how the separate repository for DNA is going to be set up.

There is also code for lipids that is not being used, AFAIK. Most of this lipids/DNA/RNA code is in MAP.py, part in TOP.py.

I think there a so many existing differences already that I can't use changes in martinize directly. So I think the cleanup can proceed without thought for the martinize-dna.py. I'll implement all/most of the cleanup you did here for that as well but has to be done separately/again there.

I don't know how many changes you have made of course, but GIT might very well be the perfect tool to get it together. But I'll leave that completely up to you.
Next time I have a bit of time and feel like cleaning up I'll start throwing things away.
