The conversion tool does not escape special characters before the conversion, which means that a line like * [[foo]] in the initial Google Document gets converted to * [[foo]] in Markdown, where it will typically be interpreted as a list item and an internal reference to some foo page, whereas the line did not have that meaning in the initial document.
To be compared with the conversion to HTML that would produce <p>* [[foo]]</p> which preserves the initial (lack of) meaning.
Not escaping characters may be done on purpose to embed markdown in initial Google Document. Could there be an option to escape all special characters?
