It would be good to generate an instance of useMaximumLikelihood ("Maximum Likelihood algorithm") in MIAPA, so we don't have to create one for each annotation.

As an individual, an instance really is supposed to denote the specific instance of the class. It's possible to define a set of things as an instance (for example, a particular population), but that should be consistent with the class definition.
If you want to refer to a "canonical maximum likelihood algorithm instance", we could simply use OWL2 punning, and use the class URI as the instance URI. Also, if there are instances of the same maximum likelihood algorithms being implemented, we could create reusable instances for those as well.
