I removed my /etc/environment file to see if Qt apps using adwaita window decoration by default, It turns out they are not. Then I tried to check the newly added env file in /usr/share/defaults/etc/profile.d. It seems there is permission problem with 60-qadwaitadecorations.sh (also 60-gnome-gl.sh) as seen here :
