I am unsure if this is intentional or not. My suggestion is to change GardenContainers.java at line 44 to

config = new ConfigManager(new File(event.getModConfigurationDirectory(), "GardenStuff/" + MOD_ID + ".cfg"));

Just like the other modules do it.
