Indexing with old PDF iFilters seems to lead to timeout errors after it's been running for a while - but these issues seem to go away after a recycle.
Would it be practical / sensible to allow the tool to recycle the app pool for the site if it detects a run of timeouts, and then wait for the site to come back up before retrying the item that started throwing the timeout errors?
