I have a scaffold assembly of a hexaploid plant, and I want to assign those scaffolds to three subgenomes. The polycracker runs great, but I noticed that it assigns different regions for the same scaffold to a different subgenome. Is it possible to assign every scaffold to a certain subgenome without splitting it into different regions? Or is it possible to make the output assign each scaffold to one subgenome?
