Documentation for save_2pt.py module, make_covariance=T case

There's not much documentation for how to set the options when using make_covariance=T (esp. for the real-space case I think) with the save_2pt.py module. @calvinprestonastro is trying to use it now - between the two of us we can hopefully improve this.
