In such case, how should I annotate the various markers like (4), (5) etc. in the TEI-XML training file? Grobid automatically assignes the tag <ref type="formula">, should I stick to it?

Hi @martasoricetti, I think those are not equations/formulas, but they seems to be recognized as such by grobid, so I think the easier thing to do is to stick to it.
