Hi @jkokosar @linlabbcm,

Can we use a bam file to run ROSE2 or does it need to be pre-processed using the bamliquidator?

How do we set the path environment for ROSE2 and is it compatible with python 3?

Is the usage the same as python ROSE_main.py

Do I need to run the R scripts separately or is it part and parcel of the analysis pipeline.

What are the -s and -t defaults

Pretty new at this. Could use some clarification. Thank you for your time.
