We have now some Rmd tutorials that replicate content for amplicon data ("CompositionAmpliconData", "CoremicrobiotaAmplicon"..). The reason may have been that some of the examples use HITChip Atlas data rather than amplicon sequencing data and this might cause confusion. On the other hand, the functions should operate the same way for both types as long as the data is put in the appropriate phyloseq format.
I propose to remove the overlapping Rmd files. We can discuss which example data sets to use but let us not construct overlapping tutorials just to demonstrate the same functions for HITChip and then for Amplicons.
