I'm not sure if is kraken related or eScriptorium related.
I want to segment a page in Syriac serto script with vowels so I draw lines as close to the center to have the upper and lower volwels (and the long letters) fitted in the polygons. Below is an example of what I get (the instance is MSIA, so I don't have a clue what version of kraken is):

A little better on latest eScriptorium with kraken 5.2.9 but still unusable:
