With the "Apply this theme to GNOME apps" toggled when changing the icon set it does not appear to apply the change

There were some issues with icon themes that didn't define a Size config parameter. I think that was fixed in the recent freedesktop-icons update.

Also, isn't that toggle more-so for applying the colour palette to Libadwaita's gtk.css (which does work as intended), rather than being icon theme related?

Yes

It's directly above the thing called "Icon Themes" and makes no mention of not setting the icon them so I had assumed that it's about applying that theme to GNOME apps, maybe it's better to move the toggle instead

or just rename the toggle - this is the modal for "Experimental Settings" as a whole, afterall.

"Apply my colour scheme to GNOME applications" might work.

Sorry, a while ago, we removed some of the experimental toolkit theming but we do still set the icon theme when this toggle is enabled. This seems to be a bug. @BrodieRobertson what version of cosmic-settings, cosmic-settings-daemon, and cosmic-session do you have installed?
