Still testing & still possible problems but certainly seems to cause slightly random problems.
I tended to use - or -- etc. at the start of a folder to force it to top of the list in alphabetical order.
Great for normal use but recently moved server hosts & backed up my folders.
Realized many were partially saved, often empty folders, especially sub folders.
Quite often perhaps only listed e.g. 4 out 8 subfolders & most missing .eml
Will test some more but just interested if using - is likely to cause these problems in principle.
mbox the same but decided to stick with .eml.
Managed to export (from my old server) & if I do a root folder one at a time, seems OK but importing one at a time still problems.

I was able to use a folder "-abc" without issue on Windows.
What os, Thunderbird and ietng versions?
Did you try a single folder export?
Can you capture the debug console output? @cleidigh
