Update make_combined_graphs.R script to also work with Subsystems input

Currently, the make_combined_graphs.R is designed only to work with RefSeq input.

This can be reworked to also take Subsystems results as input, but there will need to be additional functionality added to flatten to the chosen hierarchy level. Add it to my to-do list.
