I think this has been mostly solved, no? When I have a yubikey and an eID connected/plugged in, I get asked for the eID pin, and the yubikey is ignored. When only the yubikey is plugged in, it says the card in the reader is not supported. |

There are bunch of UX improvements that can be done for people who have devices that show like PC/SC readers but are by default not meant to be handled by card logic: yubikeys, 4G modem SIM slots, emulators etc. Don't count exclusicely opened readers as available, don't consider devices known to be such tokens (empirical list of string matching) as yubikeys etc.
