I think that everybody at one point had the problem of having too many repos, so when you just open your package manager to update your favorite tweak takes so much time to load and it's just annoying.
my solution to this problem would be a button on the side of the repo (when you swipe them from right to left in the repo list) like the 'refresh' and 'remove' ones, which i would call 'inactive'
what this button does is that while it doesn't remove the repo from Zebra, it doesn't refresh it with the others when you open Zebra, so you can start using Zebra in just a couple of seconds from opening.
with a button like this, Zebra wouldn't have to load all the repos you have but just the important/big ones you didn't exclude, so if you have like 50 repos, but like 20 of them are 'inactive', you can refresh them later if you want to use them.
also, if you use this feature when manually refreshing ALL your repos by swiping from the top to the bottom in the list, a pop-up could come on your screen and ask you if you want to refresh ALL your repos or JUST the ones not inactive.
