This came up in DPIRD workshop where files put into directories outside the cloned repo directory (eg. put into ../data instead of ./inputs) could not be found by PARSE_INPUTS -- but once the same files are in the cloned directory, they would be found

(maybe related to #33 but could be a Singularity-specific issue)

Temporary solution is to force users to put all input files inside the cloned directory (ie. inside inputs or reference)
