Some functions have been deprecated in new Python versions, such as
np.asscalar. I have updated the code inconstruction.pyto address these deprecations, making it compatible with Python 3.11 and 3.12. The affected functions were:_hydrophobic_selection2_RMST_prim_algorithmdetermine_if_DNA_residues_are_linkeddistance_between_two_atoms
