Journal Submission

This release corresponds to journal submission. I neglected to begin a release upon preprint submission to Authorea so this version is somewhat ahead of the version used at the time of the preprint (the main change should just be in PCA_Plot.R, which now generates a supplemental figure not mentioned in the preprint).
