ts-loader помечен как deprecated. Когда то давно он был оставлен для совместимости со старыми проектами, сейчас же он создает больше проблем, чем приносит каких либо преимуществ.
babel-loader быстрее, лучше поддерживается и его можно использовать вместе с другими инструментами
